I don't know what you're doing wrong, but I ran the video through Handbrake again (exactly the same version), default settings plus "web optimized," and now it works in IE:

may be someone would be useful:
in handbrake on select "Presets": AppleTV* on the tab "Audio" need to delete second track (appears by default on select presets) with codec "AC3 Passthru"
in this case .mp4 and .m4v works in IE
